True, gods wouldn't want to hide their temples unless there was
either a good reason, or the temples have been lost since they were
first built.  A temple could be the place in which the god is
closest to the mortal's world.  This closeness would explain the
god's increased strength and influence at that place.  But, because
of the god's closeness, it leaves the god open to greater attacks,
or if the temple is destroyed the god is detached from the mortal
world.

The other way is for mortals to have long forgotten the temples,
perhaps even the existance of these gods has been lost.  Time has
a strange way of picking and choosing what is forever remembered.
The lost temples of the gods could be rumors believed to be false,
etc.  This serves the same purpose as above.

You can explain nearly anything with just a bit of thought and
a few words. :)
