Also on other programs like wintin and gmud. Seems that they don't interpret all the colors correctly, or your custom color setup is wrong. Never liked the fact that half of them display the colors wrong in default text anyway (yellow -> green, dark yellow -> yellow, brown-> dark yellow, etc) Summary- your problem is your client. Restore defaults will probably work.
